Pada mulanya dikenali sebagai Pusat Sejarah Kota Tinggi, pembinaannya bermula pada tahun 1997. Ia bertempat di sebuah bangunan berkeluasan 6,480 meter persegi, dengan pembinaan bermula pada 14 April 1997. Bangunan ini siap dibina pada 11 Jun 1999 dan diserahkan kepada Jabatan Muzium dan Antikuiti. Pada 27 Februari 2001, Jabatan Muzium dan Antikuiti menyerahkan Muzium Kota Tinggi kepada Kerajaan Negeri Johor, dan ia diuruskan oleh Yayasan Warisan Johor. Muzium ini dibuka untuk lawatan pada 30 Ogos 2002, walaupun ruang pameran di tingkat atas belum siap sepenuhnya. Ia dirasmikan oleh D.Y.A.M. Tunku Ibrahim Ismail Ibni Sultan Iskandar, Tunku Mahkota Johor (kini Sultan Johor) pada 29 Februari 2004, bersempena Program Kembara Diraja Johor.<\/p>\n<p>Muzium Kota Tinggi menonjolkan sejarah dan peninggalan sejarah pentadbiran Kesultanan Melayu Melaka. Lembah Sungai Johor menjadi kesinambungan Kesultanan Melayu selepas kejatuhan Melaka pada tahun 1511. Mengambil kira tahun 1529, apabila pusat pemerintahan Johor bermula di Pekan Tua (Pasir Raja), diikuti oleh Johor Lama pada tahun 1540, bermakna tamadun Melayu telah bertapak di Kota Tinggi selama lebih 400 tahun. Di Lembah Sungai Johor inilah Tun Sri Lanang, seorang ahli sejarah Melayu yang terkenal, dilahirkan dan menghasilkan Sejarah Melayu, sebuah karya penting historiografi Melayu.<\/p>\n<p>Muzium Kota Tinggi (pada mulanya dinamakan Pusat Sejarah Kota Tinggi) mula dibina pada tahun 1997. Pembinaan itu diselia oleh Jabatan Kerja Raya Kota Tinggi (JKR). Pada 11 Jun 1999, bangunan itu siap dibina dan diserahkan kepada Jabatan Muzium dan Barang Antik. Pada 27 Februari 2001, Jabatan Muzium dan Antikuiti menyerahkan Muzium Kota Tinggi kepada Kerajaan Negeri Johor, yang sejak itu diuruskan oleh Yayasan Warisan Johor.
